Repair the Flashing, Replace the Unit, or Remove It
The mounting type matters here more than most homeowners expect, because it determines how much of the roof has to come apart.
Reflash and Keep the Unit
Defensible when the glazing is clear with no fogging, the frame and seals are sound, there is no history of recurring leaks, and the manufacturer still makes a flashing kit for that model and your roofing material. If all four hold, a good roofer will tell you to keep it.
Replace the Unit
Fogged glazing, a degraded dome, a deteriorated frame, or an age meaning it will fail well before the new roof does. On a curb mounted unit this is straightforward, since the new one drops onto the existing curb without disturbing roofing. On a deck mounted unit the roofing has to be stripped back and reflashed, which is why doing it during a reroof costs so much less.
Remove and Close the Opening
Where the daylight is no longer wanted, the unit has leaked repeatedly, or lighting has been upgraded since it was installed. During a reroof the framing and decking get rebuilt and the roof carries through, permanently removing a penetration and the maintenance that comes with it.
